Where are you staying?
If you are in the CBD, then the tan is only 5-10mins away, and is the best place to run. It starts across the river from the Tennis Centre, and basically does a 3.8km lap of the Botanical Gardens. You can always duck into the gardens for a more scenic and interesting run too.
I usually run around Yarra Bend Park on weekends. It's about 7km from the city and is close to home. However, anywhere along the Yarra is usually quite pleasant for a run.

Unfortunately it's pretty flat, dry and uninteresting out Weribee way.
The You Yangs are about 30 mins drive away for some thick granite terrain.

The Fells live out Werribee way and can probably provide some advice on that part of the world (Bruce has got it pretty right, although there are some OK bits along the river - keep an eye out for friendly locals and potential filmmakers).

I second Bruce's advice on the city. Not sure how long you're planning to run for. The Yarra's good for longer runs (and there's some nice singletrack on the far side east of the city). The Port Melbourne-St. Kilda foreshore is excellent for people-watching on a nice day.

If you're in Werribee, a long run would take you down through the sewerage farm. But as Blair said, the river might be an option. You could also try parts of the Federation Bike Trail, if you wanna run along a dead flat track. If you're really keen, head to the You Yangs.

Round werribee the best run is along federation trail and the river trail. You can get anything from 10 to 20+ km along these with no cars and minimal road crossings. It is pretty flat along there. The area has no hills to speak of at all. The other option is going to Werribee South along some of teh back roads, again it is flat and through the markey gardens. I reckon the river is better.
